What you see is the tool options dialog. It should appear in front of
the main window - which does not show up on your system. I once have
been reported the same problem with a much earlier version of JavE. The
problem was that the main window had a position outside of the screen
and so was not visible. I think this was caused by the window manager,
that is responsible for positioning windows when they show up.
However once JavE has been started and exited, it saves its size and
position to a file called jave.ini located in the JavE program folder.
You can look there for the following lines:

[editor]
ypos=50
xpos=30
height=588
width=720

When there are very huge values for xpos or ypos or negative values, the
main window is positioned outside of the screen.
When there is no jave.ini yet, you can create it and put the lines above
inside. Maybe it then will show up correct. You can also try to change
your window manager - on linux systems it should be possible to switch
between them easily. If it still does not work I have no idea about what
goes wrong.
What JRE do you use, the new 1.4 or 1.3?
